With the giant herd of walkers breaching the fences and the revelation that the governor is outside the prison, I am definitely leaning towards there being a mole inside the prison working for the governor and that's the one that was feeding the zombies.

She wasn't killing them to stop them from becoming zombies, she killed them to try and stop the spread of the flu. They weren't dead from the flu yet when she killed them.
